Sapphire R9 270X wont work with PCIe 3.0 but will with PCIe 2.0

A while ago when I was building my computer I got to installing my Sapphire R9 270x graphics card on my motherboard and initially I tried installing it on the top PCIe 3.0 slot but when I turned the computer on the graphics card wouldn't turn on and it wouldn't give an output. Everything else on the build would work fans, CPU etc but the graphics card just wouldn't start. I tried removing the graphics card and running of the integrated graphics and that worked fine, after a few hours of trying, and failing, to figure out the problem I tried the other PCIe slot, which happened to be a PCIe 2.0 slot, and after that everything worked fine. Am I missing something about the Motherboard/ graphics card I brought or is it another problem (Quite possibly with my understanding of the topic).

It might be a CPU socket bent pins issue, or a short, assuming that the card was correctly inserted in the PCIe slot. You can try testing with the board outside the case and, if still the same, removing the CPU and checking the socket for bent pins.
