Random Lockups on Custom PC

I very recently built a new PC: http://pcpartpicker.com/p/6np9Q7. It has been working very good for gaming, photo/video editing, and just surfing the web. However, something really strange has happened twice now. Sometimes when I download a .exe file via Chrome and try to launch it, it just flat out won't work. When I go to "show in folder", and try to open it, it won't work. When I try to drag it to the recycling bin or I try to right click and delete it, it won't work. It doesn't bring up a message or anything, it just doesn't do anything. If I hover over the file with my mouse, it brings up the "working in background" cursor, with the spinning blue thing. Strangest of all though, is that I can't click on search results in Chrome. Both times this has happened where when I looked something up, I wasn't able to click on the results. I wouldn't get the little finger cursor. Beyond that though, the computer seems to work fine during this period of time. After anywhere from 5 to 15 minutes later, the hard drive will start clicking away and all of the instances of the executable I was trying to open pop up simultaneously. As soon as this happens, I can click on links and delete the file just fine. This has never happened to me on any other computer. The two files I was trying to open were a paint.net plugin installer and a Minecraft server .exe file. They seem completely unrelated beyond the fact that there both .exe files. This is very frustrating when it happens, and I'm curious as to what causes it. Any suggestions or ideas of why this is happening are greatly appreciated.

Typically that means windows thinks it's already open/running even if you don't see it. Rebooting fixes that, but I'm sure you've tried that already.

Just in Chrome? or other browsers as well?
Issues like that are common among malware infections.

This is common when a computer is hung trying to do something. Sometimes this can mean a bit of corrupt data on the drive or...

This is common when a computer is hung trying to do something. Sometimes this can mean a bit of corrupt data on the drive or the computer is attempting to check/do something that it can't access/do.

Uninstall any printers that are not accessible. Programs can sometimes hang attempting to read printer information from printers that are disconnected.
Remove any DVD's or other disks from your drive.
Run CHKDSK /R to repair any disk issues on the drive.
Try resetting google chrome back to factory default settings.
Take a look at your event logs, on rare occasion they can provide a direct cause of a computer issue.
Also, you can scan for malware using malwarebytes.

Thanks for the suggestion! I have experienced many computer hang ups, it's just that I could still Skype, search and open new tabs in Chrome, and even play games, it just struck me as weird that the files took so long to load, and would prevent me from using my browser properly. I never attempted to use another browser such as IE, but if this happens again I will try and see if that still works.
