RAID & AHCI, vs Samsung Magician!

First of all, I've read few threads here in this regard, and I know that:

  • If I am using RAID, then I am using AHCI by default for non-array disks. I get it.
    Samsung Magician does not like RAID mode, and doesn't offer its full functionality under this mode, even if the SSD is single and not in RAID (frowns at Sammy!). I know TRIM works fine even though, and the SSD should be functional.

My storage setup is:

  • Samsung 850 EVO 500GB (System Win 8.1 Pro) - Not in RAID
    WD Green 2TB (Multimedia & Archiving) - Not in RAID
    WD Red 2x 3TB (Backup for sensitive 'work' data) - RAID 1 array

I first installed the system on SSD using AHCI mode in BIOS, installed all my programs, initialized the WD Green 2TB, and I was more than happy with system performance & Samsung Magician really boosted things up (My rig is Asus Rampage V Extreme X99 mobo, Intel i7-5930K, 16GB DDR4, GTX 980) . Then I decided to add the two 3TB WD Red in RAID 1 for backing up all my external HDDs on it and have it safe in a RAID array. I went into the hassle of changing the bios SATA mode from AHCI to RAID and managed to get Win 8.1 booting up again using the safe boot trick. Then was the surprise of Samsung Magician whining about the RAID mode and requesting to go back to AHCI mode in order for it to provide its full set of optimization (since I had 16GB RAM, it really meant a lot of optimization using the Magician).

Now, after reading through the various threads online, and realizing the dilemma I am in, here are my questions:

    Can the RAID 1 array still function under AHCI mode in Bios ? If yes, will it be safe/dependable to function (and function as advertised and expected of a RAID 1 array) ?
    Regardless of the above answer, is there a way to put my 2x3TB into a better use (i.e. use them as full 3+3TB storage in two different disks and have a software solution for backing up / cloning on periodic/daily basis of the data that is intended to be saved) ? Like using snapshots saved periodically through some sort of software or built-in functions of Windows, since I am not really concerned of the downtime but rather interested in a solid backup/redundancy.

1 of two solutions, or both:

1. Casper
It is primarily a cloning tool, but it also does backups of one or more drives, on a schedule. Incremental, if desired.
Not free ($50)

2. SyncBack Free
A file and folder level copy/backup utility. Give it source and target folders, a schedule, done. All automatic. Completely non-proprietary format. It copies the files just as they are.
Freeware

I use both.
I have WD Green drives in my main PC, and in the HTPC/house server. Those are the targets for both full disk images, and copies of various folders.

Thanks for the advice, I will look into it and give it a try.

I still however would like an answer to my original question about whether if a RAID array can run reliably under AHCI mode.
