I recently decided to "upgrade" from windows 7 to windows 8.1 but ever since I upgraded my programs are not recognized by the operating system (even though they are still installed, and can be navigated to) and my games are running very slowly. I uninstalled and re installed my nvidia drivers but I'm still having issues. Any suggestions would be great, I'm at a loss here.

Sorry to hear about this. Some drivers and SW will have updates to be able to run.

Important:
For others thinking about upgrading Windows there is a program from MS called Upgrade Assistant and comes in different versions like 7 to 8, 8 to 8.1
Google ie. Upgrade to Windows 8.1 from Windows 7 Upgrade Assistant
Will return links like;
http://windows.microsoft.com/en-us/windows-8/upgrade-from-windows-7-tutorial

The important thing is that it tells you which programs and drivers are not compatible and and possible solution if there is one like updates or de-install/re-install.

Some programs don't make the cut they can be anything like backup SW or drivers and surprise the companies don't offer updates.

Sometimes it can be security...

Sometimes it can be security issues like certificates.
32 bit Windows would give the option to ignore invalid certs, but the 64 bit Windows version would make you you run in developer mode.

Example:
Some Tablet/Smartphone users that want to connect to their PC to transfer files or load custom ROMs can no longer make connections with units that do not use device drivers included with Windows when they Upgrade or go from 32 to 64. Usually because of certificate issues.

Well what I mean is that literally none of my programs are recognized by the OS except the built in ones now. I have multiple hard drives, one 1tb HDD and a 500gb SSD and, unless I physically navigate to the program and make a new shortcut, windows won't know it exists. In fact, after I make a new shortcut, windows still doesn't know it exists. The only things that even show up in 'add or remove programs' are things that I have re installed after the update. I'm thinking I might just need to wipe the whole thing and start fresh.

Check the file flags on those files/folders by going into file explorer and right click and click properties look on the bottom and see if it says 'this file came from a different computer...' and an unblock box is there. I noticed this when I attach an external drive I use for backups.
The Chrome and Firefox installers I downloaded both have this but were not actually blocked other files I have downloaded do not have the message in properties.
On that external disk unless I unblock the file nothing happens when I click on it. Not even a txt file. 'Blocked to protect this computer'
So MS security is annoying and non-consistent.
You can also check the Digital Signatures tab on executable files. I recently had Java not work because the Sig had expired.

Managing security used to be done in File Explorer now I haven't taken the time to find how to change permissions in bulk you can't do the unblock by selecting multiple files.

Re-installing Programs would be the only way to get them to show up in Add or Remove...

This is the inner working of the 'NEW' windows that many of us dislike. I have been working with Windows since ver 1 and early runtime versions I had no problems with the inner workings like the super hidden and persistent hives through Vista then everything is broken up into small pieces and hard to find.
The reason GOD mode exist is because Windows developers couldn't operate without it as it put many thing in one place though still fragmented.

Good Luck

Thanks for all the info Rwinches, I was thinking the same thing about the add remove thing... I decided the easiest way to go, since I just use the computer for gaming anyway, was to reformat my HD's and reinstall 8.1. I'll report back later if it was successful or not.
