I'm looking to buy a new Macbook pro for my design work. I am interested in buying the 13" Macbook Pro with 2.9GHz Dual-core Intel Core i5, and 8GB RAM.

I was wondering if it is a good idea to upgrade the processor to 3.1GHz Dual-core Intel Core i7? And the RAM to 16GB?

I mostly use Abode software, particularly Photoshop, Illustrator and InDesign. I would have Itunes and Safari open at the same time. I have yet to do any video editing but, as a graduate designer, this is a possibility in the future. The upgrades are within my budget but I do not want to spend the extra money if I wouldn't benefit from them.

You will likely see a long term benefit with adding more RAM to your configuration, but the CPU upgrade is not worth it. IF you check the CPU SKU's both have HTT so the only thing you are paying for is more clock speed. RAM upgrade is worth it, is a maybe 5% improvement in CPU speed worth it to you for the money?

If you are mainly using Adobe stuff, I'd personally advise looking at a Windows based system; Adobe software runs in an 'Emulation' environment on Apples and needs more processing power than a (native) Windows based system.

Go Apple when you can afford it.

Bear in mind that with the latest MacBook Pros you can't upgrade the RAM at a later date. You may think that 8GB is enough now, but what about a year or two down the line? Buy the maximum RAM that you can afford; better yet, avoid the Apple Tax and buy a decent Windows laptop that allows a modicum of updating.
