GTX 980 <60 FPS in Wolfenstein: The New Order and 16x 1.1 bus

I have a GTX 980 and I am getting FPS of steady 60 when standing still, but dropping to around 40 when moving. I had dealt with this for a while, but I recently checked my GPU-Z for the card and it says that the PCI-E bus is running at PCI-E 1.1 x16 @ x16 1.1
This does not change in-game nor when running stress tests, so I'm wondering if it could be related to the sub-par performance of the card in Wolfenstein?
It seems like the FPS drops are caused by loading textures in the game, since they only occur when you move, so maybe the PCI Bus bandwidth is being limited somehow by the 1.1?
I have checked, and my motherboard does support PCI-E 16x 3.0

Seasonic X 800 Watt power supply
120 GB Samsung 850 Evo + 2 TB Seagate 7200 RPM HDD
Intel Core i7 3770k (not overclocked)
16 GB RAM

Yes all latest drivers are installed, my GPU temps idle at low 40's and go up to high 60's when gaming and high 70's in Fur Mark burn in. I have the MSI Gaming 4G variant of the card.
I'm so confused, because everyone else with my card is getting waaay above 60 FPS on 1080p, but somehow I'm not. I've considered that the problem is that the game is installed on an HDD not an SSD, what do you think?

The GPU is overclocked with +70 MHz core and +100 MHz Memory, power limit is set to 122%., but the problem is still present at stock clocks
The RAM is 1600 Mhz DDR3 Corsair Vengeance
Running a dual monitor setup, one HDMI and one DVI monitor.
CPU is on a stock cooler, so temps are not very good... high 40's/low 50's idle core temps, up to 80's for in-game (looking to get a new CPU cooler soon)
Running 2x 120 mm intake fans on the side of chassis, 1x 200 mm exhaust fan on top, 1x 140 mm exhaust on back, all connected to motherboard with speeds controlled by fan xpert 2 on turbo mode
MB: Asus Z77-V

you did not mention which mobo you are using and did you check your PCI-E settings in Mobo bios is it set to 1.1 or 3.0 ? plus for better performance you better install game on SSD instead of HD

I looked everywhere in the advanced ASUS bios and I could not find an option to change between 1.1 and 3.0. The only option pertaining to PCI express was to change it into 4x or 1x mode.
Like I said, I have considered that the problem could be linked to using an HDD, but surely on a gtx 980 I should be getting steady 60 FPS?
 
I have this game maxed out on an OC'd 780 and it maintains 60fps all the time so something is wrong. I also have it installed on my HDD and not my SSD. I think your right that that the PCIe 1.1 is your problem. Have you tried your gpu in other pcie slots?

Actually I have not. But since the other slot is only in 8x mode, won't that give me even worse performance?

Is this likely to solve the issue? I have heard that BIOS updates can be quite dangerous to perform as they can brick a motherboard... Is this a valid concern?

You can do these steps 1 by 1 to see if it helps.

1. Change PCI-E settings to whichever is max in bios.
2. unplug and plug your display card to another PCI-E slot in your mobo if you have more than 1 PCI-E slot.
3. use DDU software to completly remove and reinstall your display driver.

OK, so quick update. I updated the BIOS and the problem in GPU-Z is fixed! I'm going to test the game now to see if it is improved...
