CPU & Case fan are 4-pin, only one 4-pin and one 3-pin on MB

I recently bought a CoolerMaster XtraFlo 120mm case fan, and it has a 4-pin connector. When I went to plug it in, I found I only had a 3-pin connector available, as the 4-pin one was being used by the stock CPU fan.
It worked, but it was running at max speed and was loud as hell, and I couldn't regulate it via BIOS or SpeedFan. I finally switched them around, with the CPU fan on the 3-pin and the case fan on the 4-pin. The noise reduction was considerable, as the case fan is now regulated automatically.
I'd like to know if this is recommended or safe, as my computer (Win 7) has been running a lot slower, even when SpeedFan reports a CPU temp of 30°C on idle (haven't checked load).
By the way, I have no access to splitters or physical fan regulators.
 
Solution
Not really. The BIOS will now adjust the case fan instead of the CPU fan if the CPU gets warm. Best to always keep the CPU fan in the CPU FAN header. Your CPU fan is probably now running at full speed. You trade one noisy fan for another.
