There isn't any real difference between the 2, just the B should have less dust collecting.
Also, you don't need a fan on the bottom. It is mostly useless and only creates more turbulence and so disturbs the air flow.

You will want to use the side fan as intake to blow cool air onto your gpu. I have this case and use the front, side, bottom as intake and top, rear as exhaust. This setup works very well. Hot air rises, so having the bottom fan as exhaust is absolutely pointless.

The hot air will rise and be sucked out the back and top. The side fan is too low to be a usefull exhaust fan. As an intake fan, it will push cool air under your gpu, which will allow the gpu fans to push that cool air onto the card and keep it nice and chilly.
