Im not sure where the fans should be going to be plugged in or facing. I imagine one is a intake and one is a exhaust this is my motherboard Gigabyte 78LMT-USB3 AMD760G mATX AM3+ 1PCI-E16 1PCI-E1 1PCI DDR3 SATA2 DVI HDMI GBLAN Motherboard and here is the fan http://www.ncix.com/detail/corsair-cooling-hydro-series-h60-21-77377.htm

No, they should both blow in the same direction if you are doing push pull.

If you are talking about other fans you generally want to set the radiator as an exhaust with fans blowing out of the case.

General rule of thumb: Top and Rear = Exhaust, Bottom and Front (and sometimes Side) = Intake.
