Cloned SSD to HDD - Data Partition?

So, I have to return my SSD due to performance issues. I cloned it to my 1TB HDD whilst i get the replacement. However, the HDD has a Data partition which windows warns me is almost full. Do i need all of the files?It contains hidden system files such as bootmgr and bootnxt . I'm running Windows 8.1 Pro and the data partition is 100mb.
 
The 100MB partition is the active boot partition. Nothing should be written to it after Windows has been installed, it shouldn't be interfered with in any way, nor should anything be deleted from it or your system won't boot.

There shouldn't be any more data on it now than when it was first created by Windows Setup (approximately 50MB of data if you check in Disk Management).

You can ignore the warning.

Yeah, I figured as much. The partition wasn't viewable via my computer before the clone, only via disk management.
Is there anything I should do to make the transition smoother?
