Motherboard dell 0hy9jp Q65 chipset
If I replace motherboard with asrock h77 pro 4 and use nvidia gtx 970 or 960 and buy a power supply of 500w will all parts be compatible with each other including CPU case. Will it will work without issues

Second if after all the changes I also replace i5 2400 with i5 4690 and use h97 with same case.Any issues and problem

A lot depends on what form size your case is - the optiplex 790 comes in mini-tower to ultra-small form factor. Unfortunately, the service manual doesn't go into the clearance, you'll have to physically measure how much room you have for a GPU. Only the mini-tower can take a full height card, the desktop and small form factor versions can only take a low-profile card (which limits your options considerably) and the ultra small form...

Given that you're replacing the motherboard and GPU anyway, this may be a good opportunity to move over to a proper case. Small prebuilt cases are not pleasant to work with.

Yeah, that case is going to be a major problem for any upgrades. Unless there's a new release that I missed, the top end available to you is a few low-profile 750tis. I'd strongly urge you to get a proper case if you're looking to make significant upgrades.

You're pretty much doing that anyway! New CPU, new motherboard, new GPU, new PSU. With the case, that's most of the big ticket items right there. You can likely reuse your RAM if it's not too old, your hard drive. If you can wait a few months for an upgrade, you can even wait and see how the Skylakes look. Get all that stuff in a new case and you can more easily upgrade in the future too.
