HDD no longer always detected and now bootmgr missing

So one of my 1tb HDDs started playing up the other day, taking a while to load some files and today it no longer gets picked up by windows. It may sometimes appear in windows as a hard drive and the folder system shows but no files are visible.

I've swapped a couple of sata cables and changed ports and now windows is telling me bootmgr is missing I have tried returning the sata cables to the ports they had been in to no success.

Reasons as to why this has happened and fixes greatly appreciated.

PC specs
Intel core i5 3470 @3.20ghz
EVGA gtx 770 sc acx
Gigabyte GA-Z77-HD3
Antec truepower classic 750w

120gb intel ssd (os)
80gb Seagate HDD
1tb western digital blue HDD (HDD causing issues)
1tb Seagate HDD

Also I have had the seagate 1tb HDD for much longer than the western digital HDD

Any replies greatly appreciated

I'm sorry to hear about your issues with the WD Blue! :( However, I have to ask if you unplugged the mechanical HDDs, when you were installing the OS on the SSD? Since the booting issue might be caused by an OS confusion (having more than 1 storage device connected during Windows installation).
I'd suggest you to test your WD drive using WD's Data LifeGuard Diagnostics. It will help us determine the health and SMART status of the drive, and if we have anything to be concerned about. Just make sure you run the QUICK and EXTENDED test from the utility here: http://products.wdc.com/support/kb.ashx?id=GfsNkt

Another thing you should try to fix the 'bootmgr is missing' error is running the System Recovery Options from your Windows Installation/Windows Repair drive.
Once you go there, you should select Startup Repair. If that doesn't help, you should select Command Prompt from the options instead and type the following commands:
Type C: and press Enter (Where C is the drive letter assigned to your OS drive)
At the C:\ prompt, type cd boot and press Enter
At the C:\Boot prompt, type
bootrec /FixMbr
bootrec /FixBoot
bootrec /RebuildBcd
and press Enter
