Ok so I've asked pretty much the same question what feels like 50 times. Anyway I think I know the problem. When I put my gpu in the first pci express slot, which runs as it should, the card runs as if it have no driver installed. Every time I restart my computer I have to reinstall my driver again to play games. I decided a while ago I'd try the second slot to see how that would work. When I did this I was able to play games whether or not I restarted. So I think my problem is that my card, the slot, or my hard drive is not working together while in this first slot. Maybe somehow my hard drive is not using the driver or something like that. I don't know if this has happened to anyone.

I've watched my temps and I am 100000% percent sure I am not throttling. That is not the problem. Everything has enough power, no overclocking. I think at this point I'm just going to have to get a new board.

Mobo: Asus Maximus VII Hero
GPU: gtx 780 ti
SSS: Samsung 840 Evo
HDD: WD 2Tb

it might help or not, cannot say for sure, that's why I suggested a second installation, so you dont lose everything you have on your current installation (programs installed, configurations, saved passwords, etc).

Install it on your HDD and if it does not help you can delete it later. If it does help you can do a clean installation on the SSD.

If you decide to install OS on your HDD, to avoid boot problems laler you should disconnect your SSD before you start the new installation and only connect it back after the installation is over, preferably only after you test the GPU at the first PCIE. If for some reason you need to connect the SSD before you test the new installation, you will probably have to configure bios to boot from the...

Have you tried using DDU to do a clean uninstall of the driver (it will clean the registry too), then try a clean install of the driver again?

update all the motherboard drivers, do a clean uninstall like Clutchc said.

If problem persist you might want to make a new OS installation (same OS or different version), on a different partition.

If problem persist I think its the motherboard that is malfunctioning. But it sounds like a software problem, not a hardware one.

Ok so I just tried that DDU and while it seemed to work fine, it didnt help. Once I got drivers again my computer ran normally. When I had my card in the second slot it worked just fine so I think it might just be my board. Thanks for the suggestion though. Ill keep it in mind since I'm thinking of upgrading soon.
