My PC :
Processor : Intel Core 2 Quad Q9950 2.83 GHz
GPU : Gigabyte GTX 960 G1 Gaming Edition 2 GB
RAM : 6 GBs
Motherboard : Gigabyte G41
PSU : 500 Watt

So the problem is that when I play games, I get very low FPS on lowest setting with this graphics card, games like Watch Dogs, Grand Theft Auto V, etc...
I don't know why is my FPS going too low whilst I have that strong card, anybody please help?

Core 2 Quad is weak? I asked before if there will be any bottlenecks and people replied it's fine for this GPU. I used to run the same games on another GPU : Nvidia GTX 650 2 GB and games would work fine on medium settings.

It is too weak for newer games. Clocked at 2.88Ghz, with much lower IPC that the modern-day CPUs, and having only 2 cores 2 threads, it is not fit for the newest games especially considering all those games you mentioned are very CPU intense. I'm not sure who told you it's a fine match because it's not unless you're playing games that are 4 years old.

But now that you say you used to run the games with another GPU with better performance it boggles my mind. So I guess it ain't the CPU.

Can you post the link to the thread?

The way the GPU communicates with the CPU changed when Intel bought out the i series processors. i series CPU's have direct access to the GPU without going through a northbridge which makes them a shit ton faster. So your Q9950 (Extreme Series) while QC is seriously limited by the FSB speed of the old boards compared to the QPI link on a modern CPU/Mobo

You either have a phenom I 9950 which is horrible, or an Intel 9550 which is better. You've said it's an Intel 9950 twice now so I'm not sure what you have.

having only 2 cores 2 threads

Those would be the C2D. He has a C2Q (Or a Phenom I which wouldn't change the answer.) which is a true quad core. 4c/4t. If possible, try OCing the CPU up above 3.4GHz or so. The closer to 4GHz the better. I'm worried about your PSU however as "500W" doesn't tell us a lot. Have you done the normal check for virus, heat, etc?

yeah, get a mobo and CPU should be able to pick up a cheap one. Try get Sandy bridge or higher (2nd Gen i series - SKUs are 4 digits long and start with 2 e.g. i3-2120) 1st gen would work too but the single threaded performance is not too hot on the 1st gen.

don't buy a HP/Dell etc branded one from a PC though - they have propriety bits on there that make them useless without the PSU that comes with them (which is usually a POS)

your looking at second hand so you cant just say get x motherboard. you need to see what is available and ensure it will be compatible with the CPU you want.

Otherwise go and get a new H81 or B85 board and a 4th gen i3/i5 CPU

Could be power draw. Could be drivers.

I've read similar situations a couple times on the forums where people put new GPUs in older systems. I typically just mark for reading and don't respond because I have yet to figure out why this happens.

I was thinking drivers, too. Perhaps a fresh install of the OS is best.

"Watch Dogs" you might play but will be freezing up and lag . Processor is fast for the minimum requirements. The video card is good also. The RAMs I would get more to 8 or 10 GB. "Grand Theft Auto V" the CPU has the right video, processor, and RAMS to run it but that is okay for the minimum requirements. You may get some lag to play GTA. I would get a Intel Core i5 3470 @ 3.2GHZ or an AMD X8 FX-8350 @ 4GHZ to get best out of GTA game. Also more RAMs at least 10 GB. Also the more RAMs you have the better faster your CPU will run. How the HDD space? Anytime you are not sure about your CPU system being able to handle a game look at the Minimum System Requirement and the Recommended System Requirements: on the game box or on the web. Then compare what you have on your system with both the Minimum System Requirements and the Recommended System Requirements. Also how much RAM space is available after the background programs. You can see how much percent by opening the task manager.
