ASUS motherboard won't turn off

My ASUS motherboard does not seem to be turning off completely. The hard drive turns off, but the fans continue to spin. I have already attempted to flash a new bios back and forth and clear the CMOS through the battery and the jumper, but all was to no avail. I narrowed down the issue to the motherboard as I switched it out with a spare Gigabyte board and the computer properly shut down. Any suggestions? Thanks.

Corsair Vengeance 8 GB RAM
Hitachi 300 GB Hard Drive
Galaxy 650 Ti Boost graphics card
Dynex 400 watt Power Supply
NZXT Source 210 with two fans
Windows 8.1

Are the fans plugged into the motherboard?

One is connected to the motherboard and the other is not. Both of them spin though

Maybe your PSU isn't working properly. See http://www.tomshardware.com/forum/id-2547993/psu-tier-list.html#xtor=EPR-8886

Its in tier 5 - Avoid IMMEDIATELY. These units are highly unsafe to use. No such protections added, very thin gauge wiring used, false advertising and too much to list. Reference to a higher tiered unit for a better, money saving and a much safer unit. For your safety's sake, please don't order or pick one up for use in your system. These units are a potential fire hazard and could even kill you, let alone your system.

I am cognizant of this issue, I pulled it from an older build and I am hoping to replace it very soon. What has me perplexed is the gigabyte board works fine with the PSU, but the ASUS does not.

I'd change the PSU to one from tiers 1 or 2 and see how it goes.

Changed out the PSU with a reputable brand (evga), still running after shutdown.

Could it be the CPU? I attempted some research and it seems to be common problem with some ASUS motherboards, although all the posts are archaic.

Check in BIOS/AI Tweaker if there's a setting EPU Power Saving Mode and if yes, try enabling it.
If there's a self powered USB device connected, try disconnecting it and testing.

I have disconnected everything except the power and display and I came up with no results. I enabled epu power saving and it was the same story.

Old cpu did not work, only the power switch turns off the system.

Getting 12v power when you shouldn't. Miswired? Faulty motherboard? Faulty PSU?

Well, I have tested with two PSUs and two CPUs leaving the motherboard as the most probable reason. I could have miswired although I highly doubt that as I pieced the rig over many times.
