Windows 7 nuke or clean reinstall

Ok so i'm having weird windows issues AND im getting a new motherboard. I want to deal with them both with the same thing because both will be fixed by either a nuke +install vs a clean re install from disc.
Basically I want to know, Will a clean re-install from the disc handle a list of minor and major windows issue`s too long to list and allow for me to install a new MB (of a different chip-set and bios and brand, and, well form factor is diff too), or will a nuke and re-install be the only option? and if nuke is the only option i have to questions: 1) what program should i use, 2) is there anyway to perform a nuke that wont force me to get a new cd key/ windows disc, because i just got a new case, the new mb will wipe me out, money wise, so a new key or disc isnt really an option.
If helps the motherboard i have is an ultra low end gigabyte ga-h81m-s2pv (rev 1.0) (mini itx) and the new one is the asus z97_a (atx)
