So I'm re-doing my media center computer (which was a core 2 duo originally) and have two routes I can go:

Core i3 3220T (2.8 GHz dual core) with a GeForce GT 610 graphics card: This CPU is only a 35 watt processor so it runs cool and doesn't require much power.

or-

Core i3 4360 (3.7 GHz) with onboard Intel HD 4600 graphics: This is a 55 watt processor and needs a bit more power and generates a bit more heat.

Which combo would be preferred for playing back HD content? Some benchmarks say that the HD 4600 actually outperforms the GeForce 610 in terms of shader performance, but does that matter for Blu-ray and HD playback? Plus, which one would be better for 4k when I decide to get a 4k TV and start watching 4k content?

The 4600 grahics in the i3 4360 is better then a 610.

For 1080p and bluray playback even a 2nd generation Celeron can handle it with no problems.

In regards to 4k you will need a higher end graphics card to handle 4k so which cpu platform you get is irrelevant to 4k playback.. Mind you were are at least 2-3 years away from having any moderate amount of 4k content as the infrastructure is just not there yet. Maybe in 3 years integrated graphics will be advanced enough to play it.
