Missing Graphics card, lag spike issue, boot up problem and Storage mystery.

Hey.

Ive got some problems with my computer.
Hopefully someone can help me with this as I think this is the best community for it :).

I bought my computer about 3 years ago.
I had it assemble by a computer store chain, which I also have left for service and repairs. But they didn't find any fixes for these errors.

My setup is

i7 3930k
Corsair cooling hyrdro H100
Asus Rampage IV Extreme motherboard
16gb 1833mhz corsair vengence
3x EVGA GTX 680 4gb classifed.
2x Intel 520 SSD 120gb
2x Seagate Barracuda
2x HGST deskstar
1x Samsung 850 pro
Corsair 1500w
Windows 7 Pro (Swedish)

The problems are:

Graphics.
Sometimes one of my graphic cards don't show up, its not visible in the nvidia software, says I only have 2 cards.

When gaming in sli mode I get fps lags (spikes). The games being Leauge of Legends, Hawx 1 and Hawx 2 these are the only games I have played since I got it back from the service. When I turn off the SLI setting,
the games runs smooth but sometimes even then I get some lag, but thats rarly.

Bootup:

Sometimes (like 1 in 5) my computer doesnt start up, the fans start up but there is no boot information on the screen and Im forced to reset or hold down the power button to restart.

Strange SSD storage issue:

My C: is one of those intel ssd disks
Somehow I only got 1,5gb left, when check the properties on all files/folders in C: it only shows 36gb, so I should have over 80 gb spare. I ve used some klink commands for some stupid software that insisted to use C: as storage.
But still I have no idea where the 80gb can be.

How I use the computer:

I mostly just game league of legends, I use nvidia shadowplay to record some of it. Other than that just browse the internet, watch movies/series stored on my hdds.

My thoughts:

I think it might be a faulty motherboard as that maybe would explain all the problems above. But Im not that great with computers and I dont know how to check it and of course it could be other problems too.

Well when my PC was giving me problems with booting up and crashing during gameplay i thought it was my hard drives but it turned out my PSU had failed.Might want to check your PSu with some sort of test i dont really know how you test your MOBO or PSu thought :/
