Second Hard Drive isn't detected after Windows 8.1 Crash

I built my computer around 8 months ago and I haven't had any problems with it until about a month ago. I had decided that I wanted to delete everything and reinstall Windows(My computer was working fine, I just wanted a clean slate). I have a SSD which has Windows 8.1 installed and I have a HDD that I use for general storage.

I didn't completely wipe the HDD, I just did a quick format. I then proceeded through the "remove everything and reinstall windows" for the SSD. After the process was complete I installed some drivers and everything worked fine for a few days.

I was browsing the internet when Windows froze up. After a couple of minutes Windows displayed a blue screen saying Windows had crashed and it was restarting my computer(I can't remember exactly what it said). The screen went black, then in white text it said something along the lines of "Can't find operating system. Try disconnecting any hard drives that don't contain an operating system. Press Ctrl+Alt+Del to restart". So I disconnected my second HDD and Windows started normally. I then turned off my computer and reconnected my HDD. When I got Windows started back up the HDD was not detected by Windows. It wasn't in My Computer or Disk Management. I looked in BIOS and the HDD was detected. After I had restarted my computer several times, looking through BIOS and other boot options, the HDD was detected by Windows, and started working fine.

A week after that it did the same thing.

Can anyone give me some insight as to why this is happening?

It could be that the cables need to be securely connected to the drives, faulty sata motherboard port/cable or even faulty drives. You can check the disk status by using a program called crystaldiskinfo. It should give you a overview whether your drives are healthy or needs replacing

Yes, when I have it plugged in, it is always seen in BIOS even when it is not seen in Disk Management.

The HDD is formatted and has a drive letter, it worked properly up until I did a quick format of the HDD and a reinstall of Windows on the SSD. When Windows crashes and tells me to disconnect drives without an operating system, I turn off computer, then disconnect my HDD and start the computer. Windows loads up normally. I then turn the computer off and reconnect the HDD. After that I turn the computer on, and the HDD shows in BIOS, but does not show in Disk Management or Windows Explorer. After several restarts of my computer the HDD is finally detected by Windows Explorer and Disk Management and everything is back to working order.

This incident has only happened twice in the month since I reinstalled windows on SSD and quick formatted the HDD.

It is like my computer randomly can't find the operating system, so operating system crashes, and I have to help it find the operating system by unplugging my second drive. Then it finds my operating system, I plug in second drive, then my operating system can't find the second drive.

I checked my drives with crystaldiskinfo and they are both "Good". The cables are securely connected as well. I thought it may be something in the hardware is faulty, but I wanted to ask you guys if you thought it was something software side, since it started happening right after I reinstalled Windows.

This may be more of a Windows problem?

See that is what confuses me, it should be shown in Disk Management, but it is not. I know the pane at the bottom right you are talking about, I know where it should be shown, but it is not there. After I restart the computer several times it shows in Disk Management and Windows Explorer.

Then boot into Safe Mode (F8) and try a Computer Repair. If that doesn't work then try a System Restore. If that doesn't work then re-install Windows.
