HEre is a picture of how it is: http://imgur.com/xR0Svh4 it looks really ugly as im just using one pci connector for my gpu, so anyone have any ideas for just removing the second one or making it look better?

Is this a purely aesthetics issue? Or are you concerned about whether it will work correctly like this (daisy chained)?
What I'd do is tyewrap it back along the main cable and leave it alone. Since the wires are crimped together cutting the second connector off would be risky because you could accidentally pinch or cut the main wire. Also you'd still be able to see the snipped off end (no matter how close you cut it back to the first connector) and copper would show from the snipped end.
