CPU Fans should be connected to fan controller or motherboard?

I am buying a cpu cabinet ( circle 830 ) which comes with 3 fans for which the specifications should be:

My motherboard will be Gigabye h97m D3h with the following connectors and features:
1 x CPU fan header
1 x water cooling fan header (CPU_OPT)
3 x system fan headers
1 x front panel header
1 x front panel audio header
1 x serial port header

hardware monitors :
System voltage detection
CPU/System temperature detection
CPU/CPU OPT/System fan speed detection
CPU/System overheating warning
CPU/CPU OPT/System fan fail warning
CPU/CPU OPT/System fan speed control
* Whether the fan speed control function is supported will depend on the cooler you install.

I believe my motherboard has only 3 chassis fan connector . My cpu has 2 fan controllers in built which can control upto 4 fans . How and where should i connect my fans to keep them under my control so that i can silence them when i want but dont wanna restrict it when the temperatures are rising too much.

can i control their speed that way, when i dont want them producing much noise? like when the PC is downloading and i am sleeping.
