I have built a new system (specs below) with the intention of installing Windows 7 & applications on 1 HD, and using a 4 other HDs in a RAID 10 configuration.
After running into a multitude of problems installing the OS (I won't bore you with the details unless you find them relevant), I finally went back into the bios and switched the SATA mode to IDE with the express purpose of successfully installing Windows 7. I unplugged the 4xHDs from the SATA3 connectors before I did this. So, as far as my system is concerned, it now has 1 HD (IDE) running a clean install of Windows 7.
Now however, I'd like to plug in those 4 other HDs and change the SATA mode to RAID while maintaining the 1st HD as the system / applications drive. Some research (expand the "Change to RAID mode from AHCI mode or IDE mode" section under Windows 7) has convinced me that it's not just a matter of going back into the BIOS to make the switch. That's not a problem, I feel comfortable making changes in the registry... at least where the directions are nice and clear, and they appear to be at that site.
My question is: what will happen to the OS on the 1st HD after I make the switch from IDE to RAID? Are there any special considerations other than the registry stuff mentioned above? Can I have the 1st drive operate under the RAID mode even though it isn't part of the RAID configuration? Will the OS survive?

Memory: G.SKILL Ripjaws4 16Gb DDR4
System / applications hard drive: 1 Seagate / 1Tb @ 7200
