My config is

Deepcool tesseract Case
i5 4440
Gigabyte B85m D3H
Corsair vengence 8gb DDR3
Gtx 960
1 ssd and 1 HDD

Tesseract comes with 1 front and 1 rear fan.I'm planning to replace my stock cpu cooler with Deepcool gamaxx 200. My case has 2 top 120mm and 2 side 120mm options for fans.

So where do i place fans for better cooling.? Top comes with dust filter but side doesn't have any filters. If i use CPU Heat sink,is it possible to place top fan and in which direction to place if any.

Fans with dust filters should be intake. Exhaust fans do not need a dust filter.

If your CPU consumes more power, then I'd recommend moving a side fan to the back to exhaust heat from the CPU. However, it does not consume so much power that this is likely to be too big of a problem and if you did that, then you'd probably want to move one of the top intake fans to the front.

Top fan as intake seems best option.1 top position is right above the cpu,so i can't use it anyway and 2nd one is above RAM.If i use CPU heat sink with top fan will it be any problem with space between them ?

If i use side for exhaust then, will GPU gets enough cool,i assume GPU fan takes air in?

With the intake fans on top pulling air in, the graphics card fan(s) will use this air to cool themselves and the side fans should exhaust this air out of the case. However, even the graphics card you have does not consume a huge amount of power. I wouldn't worry much about the cooling here since we're talking only about 200W between both the CPU and the graphics card when at load.

So if i only use top intake and CPU heat sink, will it enough? Overall 2 intake 1 front and 1 top and 1 exhaust at rare. I wonder side exhaust will cause GPU fan intake air some effect.
My GPU reaches above 80'C.

I can confirm that top fan intake with side fan exhaust is by far the better setup. I tried the reverse and the GPU was overheating within 10 minutes of gaming. It seemed counter-intuitive with the position of the CPU cooler, but it works just fine. If your GPU is the only thing having heat issues you may want to consider adding extra fans to the GPU itself. especially if it is only a single fan model.
