new cpu heatsink and fan - strange intermittent fan issue

I have recently replaced my stock CPU heatsink and fan with an aftermarket one: http://www.newegg.com/Product/Product.aspx?Item=N82E16835186134

I use speedfan to monitor speeds and temps. The new fan, like the old one, is a 4 pin PWM connection to the mobo. I boot up to an error message indicating that my CPU fan is not detected and speedfan also says the fan is running at 0 rpm. However, I open the case and find the fan spinning like normal. Speedfan seems to recognize the temps just fine, though. To confirm this, I load up Witcher 3 and run on ultra specs for 15 minutes. I minimize, go back to speedfan, and see that it is indeed reading temps just fine as it is now reading much higher temps due to gaming.

Now the strange part. I happened to notice that speedfan IS able to report normal fan speeds while gaming. At first I thought the issue had magically rectified itself so I closed the game. A few minutes later, speedfan now shows 0 rpm again. Why would speedfan be able to report fan speeds while gaming but not at all when idling? This makes no sense to me, it should either be reading or not reading. Also I should note that the BIOS doesn't detect the cpu fan speed either. Additionally, all my other fans have no problem at all reading; it is just my cpu fan that is intermittently showing rpm.

Seems like a faulty RPM sensor in the fan, at least on low speeds. It may not be reporting the full RPM range to your motherboard until a certain point. Maybe try disabling PWM temporarily in the UEFI to force the fan to full speed. Maybe then it will give a reading. Never actually heard of this happening before though. Did you original HSF exhibit the same behavior?

Tried disabling PWM, fans report max rpm. My stock HSF showed rpm at all times. The new HSF speed changes appropriately to the temp but just doesn't report it at low speeds. I think a faulty RPM sensor might be the case.
