Set partition as active OS selector in boot disappears

Hey,
I seriously messed up this time. So earlier I had Ubuntu and when I uninstalled it it gave a me a bios error, I installed windows but in a second partition (so two window's in two partitions) and it was fine, it was a nice feature to have empty windows for something like recovery. And now I decided to merge two partitions together, downloaded EaseUS partition manager and accidentally clicked make the partition active when my main windows (the one with all the important files) partition was selected.
So I had PC boot error, it said that BootIMGR or something (can't recall) is not found, press CTRL + Alt + Del to restart.
What have I done? Reinstalled windows on the empty partition. Quite a bad choice, but my windows CD doesn't include repair function.
What should I do to get my files and software back without making it any worse? Bonus points if at the finale both partitions will be merged.
