I am ready to do a high-end build, Should I get a x99 motherboard and Haswell-e processor or wait for the new 100 series board

Only a couple of my programs are CPU intensive, one is very well threaded. rest are normal business applications, virus and security. Not much photo editing etc.

Do you have a budget?

X99 based systems are decidedly more expensive. They are appropriate only if you need 6 or 8 cores or if you need more than two graphics cards.

My take is that the upcoming Z170 motherboards and the I7-6700K will be the best if you can wait a month or so.
If you need to build today, a I7-4790K is probably the best.

The faster individual core speeds of the 4790K and 6700K will be best for gaming.
I doubt that today, A GTX980ti or two would not be sufficient for even 4k gaming.
