I have 2 harddisks: 1 for Windows and 1 for file storage.

The Windows one still using IDE Controller and I plan to switch to AHCI.

The question is do I need to format my storage harddisk too? or I only need to format my Windows harddisk?

Solution
You do not need to format anything to switch from IDE to AHCI controller.

On the storage partition you do not need to do a anything to the drive

On the Windows drive you need to change a setting in the registry, then you can reboot and change the setting in bios and boot into windows.

EDITED:
If the OS is windows Vista or before, you will likely need to pre-copy the AHCI driver for your motherboard into /Windows/System32 folder
