If I put the m.2 adapter in a the z97-a motherboard with a i7-4790K CPU and a gtx 980 graphic card does the line sharing affect the performance with the graphic card?

No, those pcie lanes come from the chipset. The gpu normally uses the pnes directly from the cpu.
