Before encountering this problem, my computer boots up, reaches desktop within 1 minute.
Now it takes about 20 mins to reach desktop.

After the 20mins boot up, In "My Computer", both of the partitions in the hard disk are shown but only partition 1 has that memory bar showing free space under it while partition 2 doesnt.

I cant access both partitions and all the applications and shortcuts linked to it cant be used.

The computer works fine after i disconnect hardisk from the Mother board.

I have tried running Avast virus scan on the hard disk, but it is going at 0B/s for the past 10 mins.
I have also tried replacing the sata cable as well as using another port for it.

I would like to know what can the cause this problem and how can i resolve it.

PS. i have yet to try formatting the hard disk as i hope to recover the contents.

Solution
If, as I suspect, the drive has developed a fault, you won't even be able to format it anyway, not even if you wanted to.

Test the drive (if it's less than 3TB capacity) with Drive Fitness Test for DOS. The CD image is here:
http://www.hgst.com/support/downloads/legacy-downloads#DFT

Create a CD from the CD image with IMGBurn: http://filehippo.com/download_imgburn/

Then boot your PC from that CD.

Hopefully you've already got backups of your data because testing drives has the potential to destroy it.
That's yet another reason why keeping backups is so important.
