PC Booting and Running Unusably Slow

Problem:

I've been having a lot of trouble with booting up my PC. It takes up to an hour to boot up, and even then, all programs, even file explorer, take several minutes to open and they barely work, frequently not responding.

Events leading up to problem:

On July 29, there was a Windows update, possibly having something to do with the Get Windows 10 application. I noticed that next to the Shut Down button in the Start Menu was the symbol indicating that Windows had updates to install. I put the computer in sleep mode, left it for several hours, and started it up again. It ran fine. Hours later, I decided to restart it to let the updates take effect. I noticed, however, that the symbol next to the Shut Down button had disappeared. Nevertheless, I tried restarting it, and that was the start of this problem.

Things I have tried:

I tried booting up in Safe Mode. I noticed that it stopped at CLASSPNP.SYS and stayed there for quite a while. I gave up and turned off the computer (I found out later that, as is the case with starting Windows normally, starting in Safe Mode is possible but it takes a VERY long time).

Starting the computer up again, I was led to the Startup Repair mode. In it, I used System Restore to return the PC to its state 2 days prior (July 27). However, this made no noticeable difference. I tried some of the other recovery options, such as CHKDSK, which apparently found and fixed some errors but this also has made no difference.

At this point, I started researching to see if anyone else had had similar problems. I found that Windows has run unusably slow for some other people after updates, and someone even had the problem of Safe Mode boot getting stuck at CLASSPNP.SYS like I did. However, the number of offered solutions did not help me much - for example:

I have unplugged my HDD SATA cable and plugged it back in a number of different configurations, even using a different cable. I went to the BIOS and changed my SATA configuration from AHCI to IDE and back again (and to be perfectly honest, I don't even know what that MEANS). Someone online suggested that the culprit could be a faulty HDD, but I tried hooking up two old HDDs, one with Windows XP and another with Windows 7 on it. Those don't even boot - they get to the Windows logo part of startup and then my computer shuts down. This makes me very worried that the motherboard is the problem.

At this point, I'm a bit desperate. I've tried so many different things, things I barely know anything about and probably shouldn't be trying (BIOS mem flashback, for example, and even taking the battery out of the motherboard and putting it back in). I've unplugged the CD/DVD drive, I've tried using one RAM chip at a time. Nothing works!

What should I do? At this point I'm ready to just replace the motherboard or the hard drive. I don't know what else I can do. I don't know exactly where the Windows 7 CD is... but I have a legitimate copy and I used a legitimate key. Should I try using System Restore to go even further back?

Any and all suggestions would be GREATLY appreciated. Thanks.

PC Specs:

MB: Asus M5A99FX Pro r2.0
CPU: AMD Fx 8350 (4 GHz 8-core)
GPU: AMD Radeon 7700 series
RAM: 2 x 8GB Corsair Vengeance
HDD: WD Blue 1TB SATA 6Gb/s 7200rpm
OS: Windows 7

Made it myself, worked perfectly fine until this.

UPDATE (8/10/15):

So, various events have transpired since the problem arose. In Startup Repair mode, I burned a repair disc, and with it, I was able to restore a system image I had backed up on an external hard drive.

The problem seemed to be solved. My computer worked fine for a week or two, but the problem has come back. As soon as it happened again, I used the same system image as before, but it didn't fix the problem. Tried it again, and it worked.

Confused, I continued using my PC when the problem reappeared about a day later. Now it seems to come and go as it pleases. The motherboard may be the culprit, but I REALLY hope not: the one I'm currently using was an open box item on Newegg and I don't think I can return it.

I really don't want to have to buy another motherboard, but if you guys think that's the problem, then so be it. I doubt it's the HDD, because two other HDDs with Windows operating systems on them also had trouble booting.

Is it my motherboard or my HDD? Or is there still a possibility that it's a software problem? Any tips or information would be awesome. Thanks.

Solution
Well the other HD's, unless they came from that particular hardware, probably won't boot up. using HD's with windows from other comptuers usually doesn't boot.

way to know would be to reinstall windows. lol. that always fixes software problems. i never like system restore. clean install is where it's at.

with that said, if you have windows 7, you qualify for a windows 10 free, and I have that same board and almost same CPU and windows 10 rocks on it.
