I have an ASUS M31AD and I am planning to move the components into a new case. Considering the pc is a pre-built how safe will the process be to undergo and what problems could I run into?

Solution
Your case is nothing more than a box to conveniently hold the pc parts together. Shouldn't be a issue. Normally. Depending on exactly what you mean by pre-built this can change. For instance, my old Dell 8400 had a fancy heat channel around the cpu tower, so all the cpu heat from the heatsink was directly blown outside the case. It's proprietary. Wouldn't fit any other case as the exhaust port was a totally different configuration. Newer cases can have usb3 ports in front/top, your mobo may not have an open usb3 header, so the ports wiring won't work without usb3 -2 adapter, leaving you only usb2 ports.

Some cases do not have clearance for large air cooler towers, like 160mm hyper212 EVO. Could be an issue. Some cases have gpu length...

Exactly what issues you'd actually run into, if any, are impossible to say for sure. Don't know the current case, design, specs or components, and don't know what new case.
