System Not Booting Up/Not finding SSD for first boot

I am running into this issue where my computer will not boot for the first try after a 6-8 hour duration of being off. I keep getting a "disk drive not found" error. By restarting the computer sometimes the issues goes away, sometimes I have to go into the BIOS to confirm the boot order. I've noticed that sometimes my wired keyboard will not power on until I replug it in as well.

My Specs are as follows:
MotherBoard: MSI Gaming 7 Z97
CPU: Intel i5 4690K
SATA1: PNY XLR8 256GB SSD
SATA2: HGST HDD 2TB
SATA3: ASUS Bluray reader
Memory (Slot 2 and 4): HyperX Fury 1866 8GB
PSU: EVGA 650W GS
Gfx Card: MSI GeForce 980Ti

I have tried the following:
-Updating to latest MoBo BIOS
-Replacing battery on Motherboard
-Switching the SATA cable to SSD with another new cable
-Switching the Power cable to SSD with another new cable
as well as plugging into another SATA slot on PSU
-Clearing SSD and reinstalling Windows 10 on it

Let me know what I should try. This problem is very frustrating because it can only be tested if I leave it off for a long duration.

You're sure the boot priority order is correct? Make sure you don't swap cables over in between this, as the motherboard will become confused as to what it is supposed to boot from first. Leave the cables in one place.

What exactly happens when it doesn't boot? Beeps, messages, hardware state etc.?

So currently I have my boot mode in UEFI and only have windows installed on the SSD (GPT). When it doesn't boot there is a screen with the sata map and a command line like console that shows up.
