Xbox 360 Controller Input Reads Wrong Player

I have a wireless Xbox 360 Receiver for my PC and 4 Wireless Xbox 360 Controllers sycned to my receiver. Everything was working fine until recently some applications reads the controller input wrong. For example The Player 2 Controller that is synced reads as Joy1 or Player 1 input. First I had this problem when I was configuring epsxe 1.9.25 (Still havent figured it out) and now its started to affect other programs such as Pinnacle Gamer Profiler, my custom AutoHotKey script that reads Joystick input, etc. Some programs still work like Xpadder and my Steam games that are compatible with a Xbox 360 controller such as Skyrim. I am not sure if epsxe messed my input up but either way I want this fixed since I cannot play my games unless I turn on all my controllers and see which one is being read as player 1. I tried uninstalling the software from the controller but it didnt seem to solve the issue.

EDIT: I TESTED MY XBOX 360 WIRED AND WIRELESS AND I HAVE THIS ISSUE BUT NOT WITH MY XBOX ONE WIRED CONTROLLER. DOES ANYONE KNOW HOW TO COMPLETE UNINSTALL AND REINSTALL THE XBOX 360 SOFTWARE AND DRIVERS FROM A WINDOWS 8.1 PC?

I have uninstalled and reinstall the Xbox 360 Controller. It fixed the problem for Pinnacle but not in AutoHotKey. Is there a program out there that can manage the controller player inputs? If so that might work.
