Which is the best motherboard for this built msi z97s sli krait edition or the AsRock z97 extreme 3

No, I meant PSU. Corsair CX 600 is not the best for overclocking a gaming system. It's fine for a Business or productivity system, but I would want something more robust for a gaming system.

The Asrock Z97 Extreme 4 costs the same as the Extreme 3 at the moment and it is better. Although it costs a little more, the 'gold standard' board in this price range is the Gigabyte Z97X Gaming 5. Good power phases for overclocking, good feature set, and SLI capability.

The Extreme 3/4 is $19 cheaper at the moment (20%)
 
To the OP. What do you want to do with this system? You have a great overclockable CPU, you have not mentioned a CPU cooler, but you will need one if you overclock. You PSU needs to be better for overclocking too. This sort of system is usually the foundation of a great gaming machine, but your GPU is comparatively weak.

I would reconfigure the system in several different ways depending on what you want to use it for, including replacing the CPU with a locked Xeon 1231v3, or adding 2400Mhz memory.

In gaming systems, the limiting factor is usually the GPU. That's where the major focus should be. a H97. i5 4460 GTX 970 system will significantly outperform what you have.
