I'll be putting my old hardware in a case I bought off ebay called the AeroCool QX-2000 unfortunately it being a dual chamber case space is limited, when I take a tape measure I have exactly 4.5" 120mm> of headroom for a cooler, however a guide said I can at least put a cooler 140mm in height in there, this wouldn't be a problem except it will be a i7 980x (tdp 130w) and low profile coolers are known to be insufficient, I've tried the cnps8900 quiet but it idles at 50C, the Noctua NH-L12 looks promising but how will it handle a 6 core i7? What is the absolute best low profile cooler out there? I'm leaning towards the NH-U9B SE2.

You could try and take a look at Cryorig's C1 cooler though you could also look at the H5 Universal by the same brand if you were to mod the cases top deck. On the flipside since your fan mount is in the lower deck on the same level as your motherboard then you can try and use a 1x120mm closed loop liquid cooler. It may limit your GPU length/clearance within the case though it will help with temps. The other thing you could try doing is undervolting your CPU though on that note I don't that's the reason you went with an extreme edition CPU.

The Noctua NH-U9B SE2 is a tad bit taller than your maximum allowance for a cpu cooler while the Noctua NH-L12 is just a little over the 130W threshold as is the Cryorig C1 - both limitations with low profile coolers. You could look intoBe Quiet's Dark Rock TF or the Dark Rock Pro 3 but that means having to cut up the top of your case for the latter as stated above.

IMO, I would suggest you sell off the case and get a proper atx/matx tower case for optimal cooling and layout.

I wouldn't undervolt it, temps are fine at 3.6ghz but that's all i'm going for with HT enabled.
