I assembled all of the components yesterday in Cooler Master CM 693 cabinet. The case comes with a 200mm front fan and a 120mm rear fan. But in bios and speedfan app, only one fan is being shown. I installed rear fan in SYSFAN1 and front fan in SYSFAN2. Both fans are running.

Solution
Well, I just looked at the manual of your motherboard. And the problem is the SYSFAN2 has only a pin for 12v and grounding, no sensor reading. So there is no possibilty to get RPM informations, it only delivers power. I only can recommand you an external fan controller.

What motherboard do you currently use?

Are you able to put all fans to full speed in the bios?

Because if a fan doesnt run or runs very very slowly it might not been shown in the bios. Or at least of what my experience showed me.

Whats your optical impression on the speed of the fan?

Besides CPU fan, there is only one system fan (instead of two) appearing in bios which is running at 1150-1190 RPM. Below that, in the manual fan speed section, the slider appears to be at 60%. But the fan speed remains same even if I move the slider to 100%.

Both fans have 3-pin connectors. Although my mobo has a 4-pin header for PWM and a 3-pin header. But I thought that both fans should atleast appear in any software or bios right?

I will be upgrading the mobo in few months for SLI. So I think I should keep it as it is for now. I was thinking to buy 2 more fans for the case which I will connect directly to the PSU. Thanks a lot for the efforts. :)
