WD Green would be the better choice for just storing data on it. Also, it offers greater capacity and runs cool and quiet.
WD Blue would be the better choice in case you want to run applications and games off of it. You may get slightly better performance. Yet, it really shouldn't be that noticeable.

Do WD Green still need that WIDDLE program run on them to stop them from parking every 8 seconds?
