Motherboard won't send power to fan.

I've been running this build for a few months now, everything has been working fine. I went to change the fan today (the one I had in it was ridiculously loud) and for some reason it won't send power to the fan. I put the old one back in, it wouldn't send power to that one either. If I spin it with my finger, the BIOS monitor claims to be reading speed from it. However, if I short the two power pins on the plug with a screwdriver or other metal object, it will spark. Help please? Without the chassis fan installed, I idle at 55-60. That's the stress temps when I have the fan in. The pinout is a three pin motherboard plug.

Forgot to mention this as well. I have a homemade USB power tester (just an old cut up pre iphone 5 cable) and when I touch the power pins on either fan, they both still work.

I've got the fan custom wired into a MOLEX plug, so it's working for now, but I'm still waiting for an answer. The fan won't run as fast over the MOLEX, and doesn't seem to have any speed control unless I buy a dedicated fan controller. I would love an answer to this as soon as possible, I'd love to get my fan back in proper working order.
