Does it matter what port my monitor is plugged into for gaming quality?

I have an i7 6700 which has Intel HD 530 Graphics chip integrated into it.

I also have my video card...

i run a 3 monitor setup and due to an audio problem with HDMI to TV my main gaming monitor is currently hooked up to the Motherboard instead of the graphics card.

will this effect my performance in game or in benchmarking

Oh yes, your gaming performance will not be right.

When you hookup the monitor directly to the MB, than the monitor is receiving the signal from the integrated graphics. while adequate for web surfing and word processing, it will be behind most dedicated GPU's in terms of performance, and the benchmarks will suffer.
