Which cpu would offer better performance in virtual machines? I am mainly a Linux user and I game using Windows in a virtual machine using pci passthrough. The 5820k has more cashe but I think skylake has better core performance

I would normally say go for the Skylake due to the new architecture and better per core performance( which is important for gaming) but as you are running through a virtual machine I would say go for the 5820K and overclock it to 4.2 Ghz with the Nocta DH-14 :)
 
Another recommendation for the 5820k. In most vm situations core count is important. It still has hyperthreading, respectable speed, can be overclocked and has twice the cache of the skylake i7 along with support for quad channel memory. Even though it's slightly older it's a more robust platform in those regards being on the x99 vs the mainstream desktop z170.
