I would like to know if I am bottle-necking anything stock/overclocking.

No there is no bottleneck on stock or overclocked. You can't bottleneck anything with your CPU.

Would you say that the 2 R9 390's a little low end for the 5960x?
I got them because they have great overclocking ability and the price to performance is great.

No they are not. Also the R9 390's have great crossfire scaling.
