So I just finished building my 1000$ pc and my case did not fit any optical drive (NZXT S340) and I have a windows 8.1 disk how do I install windows?

Solution
If you install the optical drive outside of your case, try to lay the optical drive on a flat stable surface, on a towel or something to absorb some of the vibrations because fast spinning optical drives can create a LOT of vibration if they aren't mounted securely.

Creating Windows install USB media would probably be the best solution.

Yes as long you have power and a SATA connection to the motherboard.
You should consider having a USB with the Window 8.1 installation media on it for the chance you want to do a clean reinstall so you don't need the optical drive.
