"Hidden" files on external hard drive - can't delete or see them

Hello,

I have a 5TB Seagate external USB 3.0 hard drive. I use it to back up files. I moved the files over to it, subsequently had to delete some of them, and of course emptied the recycle bin. I didn't think much of it until I had to backup all the files on it to a new drive (this time a Toshiba Canvio 5TB USB 3.0 hard drive). I used a software program (Beyond Compare) to move everything over ensuring that hidden files and folders were chosen so that everything moved. I thought it was fine until I noticed that the size on disc and the number of files weren't the same. I drilled down into the folders to try to figure out where the missing, unseen files are but they literally cannot be seen. They will show up as being in a folder (the folder says it had say 7 files in it from the outside) but when viewing all files inside, there are only five. I've checked and double checked and hidden files are shown. I cannot understand this except that it must be files I deleted from the hard drive when I was cleaning it up shortly after moving things to it to begin with. But I'm not sure how to proceed. Just to check everything, I backed up everything to one more drive (an identical Toshiba drive) and the results are absolutely identical to the other Toshiba drive. When I compare the contents to each other and the Seagate drive, Beyond Compare sees all three of them as identical. I have no idea what or where these other unseen files are or how to get rid of them. I'd love to hear any thoughts. I've run all three of the drives through HDD checks and they all come up in perfect condition with no errors or bad sectors, which I would expect as they are all new or less than two months old. But that doesn't account for the missing files either. I'd love to hear any ideas on how to clean things up and sort it out. Thanks so much.

I'd suggest you to try to un-hide all the files and folders using this tutorial: http://www.wikihow.com/Unhide-Folders-in-Windows-7
Another thing you do is use the Windows Directory Statistics to analyze what the HDD capacity is used for.
You should also look for any System Restore points in the System volume information folder, since they're not picked by WinDirStat and might take up quite the HDD space.

Ahk, I don't know. I thought hidden also showed system files. What should I be looking for check out the system fifiles as you suggested? Why would system files be copied to an external hard drive? I really appreciate your thoughts and time. Looking forward to hearing more.
