Computer Won't Work Well Until I Restart it Twice

Recently I have been having a problem with my computer. I built it 6 weeks ago, with these specs:

GPU: Sapphire Radeon HD 7950
CPU: Intel Core i5 4460
RAM: Kingston HyperX Fury Black 2x4GB
MoBo: Gigabyte H97M HD3
HDD: Seagate Barracuda 1TB
PSU: Corsair CX500M
Case Silverstone PS08B
OS: Windows 8.1, but I upgraded it to 10. (I'm having this issue on 10.)

As of the last two weeks I have been having a problem where when I launch my games they will just be completely unplayable until I restart my computer. For example, When I launch Minecraft the menu screen lags like hell. It takes 5 seconds for it to highlight a button once I put my mouse over it, and the animation in the background is running at about 3 FPS. Also worth noting is that when I launch Minecraft it fullscreens, then minimises, then fullscreens again, then minimises, then finally fullscreens when I launch it on a 'bad boot'. I know it isn't just Minecraft, as I have tested on NFS: Rivals and Ark: Survival Evolved as well. When I actually get into a world in MInecraft, I get about 2-5 FPS on a 256x256 texture pack where I normally get 200 FPS. (Yes I know that having 200 FPS with a 60Hz monitor is pointless, but this was just to emphasize my point.)

At first I just had to reboot once for it to work. As of the last few days I have had to reboot it twice for my games to work. I'm worried that the problem will worsen. I have run a malware check with Malware Bytes and Windows Defender and both of them have not found anything. In fact, I am convinced it is not malware because why would malware only start 1/3 times? As well as the fact that I've checked my processes and my start up files and can see nothing suspicious running or anything that I didn't install. The computer is showing absolutely no malicious symptoms either. I'm 99.9% sure it's not a malware related issue.

I've disable integrated graphics on the processor, so it can't be that. I think it might be an issue to do with the hard drive. On a 'good boot' the computer will restart fairly quickly. On a 'bad boot' the computer will take AGES to restart.

This issue is really irritating me and taking away the joy of having a fast computer for the first time. Thanks for taking the time to read this.

Sounds like it might be your PSU but it's hard to say right now.

Try re-enabling integrated graphics then take your GPU out of the computer. After that plug the monitor into the I/O of the motherboard and see if your problem still happens

Well I don't know how you knew, but you were right. I took the GPU out and then booted it up. It only took about 5 seconds vs the normal 30 or so! Then when I launched up Minecraft the menu was perfect with no lag what so ever. I will replace the PSU ASAP. I heard bad things about these PSUs after I bought it anyway...
 
Yeah that's why I kind of guess it was the PSU haha. Try getting a Seasnoic, XFX or Antec PSU. It's hard to get a crappy one from those companies. Make sure you get a 500-620W PSU for that system. Anything more is completely unnecessary and anything less would be pushing it.

I did get a new PSU (Cooler Master V650) and for a while there was no problems, but I've decided it's definitely the HDD. I'm worried it might be failing. I really don't think it's the PSU since it classes as a tier one PSU with plenty of wattage for my needs, and the problem has still occurred after replacing it. Here's the reasons I think it is an HDD problem:

A) Very sluggish boot up times.
B) Disk usage is at 100% for the first few minutes after boot up, even though my computer is only using about 3-4MBPS. Then it seems to calm down and go down to 0-1% usage on idle. Sometimes this period of 100% can last 2 minutes, or it can last 20. Searching for files is incredibly slow and tedious in this period.

Does this suggest that the HDD is failing? I ran chkdsk /r a few days ago and it only took about 4 hours which I assumed meant all was good. I may run it again though.

Edit: Just ran S.M.A.R.T check and it said "status ok". Idle usage is more like 0-5% while using 0.2-0.3MBPS. This means the HDD is still really slow I guess.

Edit #2: Nope. MBAM just used up something like 45MBPS when I ran a scan and did not use up all the HDD speed.

I think the GPU might be the problem. Just switched to integrated graphics (didn't take the GPU out though) and it's running like a charm again without any of the stutter I get on web pages sometimes and the sudden performance degradation which makes the PC unusable briefly, and the display didn't take ages to even turn on. I think I will switch to NVidia soon. Although I still believe the HDD may be faulty. I might get the 750 Ti for Christmas as a temporary fix till I can afford something beefier. Or I could just wait until Pascal comes out, but that looks like it will be a looooooooooong time away.

I hate to say it but I like using Intel HD 4600 more than the HD 7950 right now.

I've got it! The graphics card keeps gradually falling out of the PCIe slot. I reseated it, and there were no more problems. That is why it seemed to work when I replaced the PSU, because I had to take out the GPU and put the power connectors in because otherwise I couldn't fit them in. It's also why the computer worked fine for the first few weeks.
