The primary top PCI-E 16x slot Asus Z87-a board is dying. (i think one of the contacts in the slot is damaged)

Ive been using the second slot, but I just got upgraded my video card I don't want to hobble it,If I use the second port alone is there any actual performance loss?

The manual says "In single VGA card mode, use the PCIe 3.0/2.0 x 16_1 slot (yellow) for a PCIe x16 graphics card to get better performance" ... Ive also read iabout othe rmobo's anyway it really doens't matter ?

The board is 18 mos old so still under warranty, I rather not go through the hassle of an RMA if I dont have to (I will never use SLI..)

next issue, and maybe this should be a new thread. The second "PCI-E 3.0 16x" slot on my motherboard only runs in 8x (you can even see there are half as many gold contacts in the slot vs the non functional upper pci-e slot)... Im assuming using this second slot will affect performance right?

it has only 8 lanes even though it advertised as a 16x slot. I have a GTX 980 on its way, this Mobo issue is turning into a pain.
Part of my wants to return the card and get a new Mobo and a GTX 970 and not risk any bottle neck
