Confusion about corsair water cooler

Hello, I have a water cooler and there're two things that confuses me.

First my water cooler's pump is powered by a cable, spreading into a SATA power cable and a 3-pin FAN power wire. There're two other 4-pin FAN power wires from the fans of the water cooler.

I plugged the two 4-pin FAN wires into the CPU_FAN and CPU_OPT slots, and the 3-pin into the SYS_FAN slot on the motherboard. And of course the SATA into the power supply.

When I go to BIOS (didn't config anything yet), my new 4790k CPU is around 42~48 degree Cels, which I think is too hot.

However, this is what the Speed Fan v.4.51 tells me:
GPU: 29C
Temp1: 30C
Temp2: 127C (this should be a bug from Speed Fan)
Temp3: 27C
HD0: 38C
Temp1: 28C
Temp2: 30C
Core0: 36C
Core1: 35C

I'm not sure whether I should read the Temp1 or the Core0,1 to determine the CPU temperature because I plugged the pump's 3-pin CPU wire into the SYS_FAN slot.

I think the difference between the temperature of the CPU that the BIOS and Speed Fan tells me is too big, I'm confused what to do with it. It is cool? It is hot? It is functioning or not?
I don't want my CPU to get overheated :( Thank you.

48 degrees C at bios is just fine.

There's always going to be a difference between different programs, often ridiculously large differences.

You have NOTHING to worry about unless your CPU is sustaining over 70c under load, which I highly doubt it will be.
