Encrypted and unencrypted RAID6 arrays and backup strategy

Hi All, I need some advice on backing up and security:

I have a home built NAS with 6 drives in RAID6 configuration (HP Microserver running Puppy Precise Linux). I recently upgraded all the drives from 2TB Barracudas because they are unreliable to 3TB HGST drives, but have not yet re-partitioned them to use the extra storage - at the moment it's just a clone of the original RAID6 array with 2TB partitions in each. I have a load of media files, and a considerable amount of CAD/personal files. Currently both are stored unencrypted on the single RAID6 array, but I'm looking at security and backup options especially for the CAD/personal files.

I'm thinking of adding a smaller partition to each of the new larger disks so I can have another RAID6 array made of those partitions, but this one would be encrypted with truecrypt and used to store my CAD/personal files. This would be backed up regualrly to an external drive that is also encrypted. The media RAID6 will be unencryped for performance and not backed up because these can be replaced and are not so important.

Does all this seem feasible? Any gotchas or other solutions anyone can think of? I realize that this would create two RAID6 arrays using the two partitions in each disk, but I think this should be OK.
