How much difference is there in PCI slots on an Asus Z97 Pro-Gaming board?

Look. I'll be honest. I didn't fully explore the entirety of this website and probably not the internet, but I'm going to ask anyway.
I am in possession of an Asus Z97 Pro-Gamer motherboard and an Asus GTX 980 Ti OC Strix GPU (I have more, but these are the crux of my situation...)
I'm building my own case to fit with certain beliefs I have on thermal dissipation, and I've run into a problem...

Does it matter which PCI I use? Because from what I can tell, there are 2 x16 PCI and 1 x8 PCI slots.

Because if I use the nearest one to the CPU, my case needs remodeling because of the space internally. And if it's no problem at all (or a 1% decrease in performance) I'd rather put the GPU on the second one, so there is more room to jiggle so to speak...

Any help and advice will be taken into consideration!

Agreed, that's why I opted for either of the 2 x16 slots, but is there performance decrease? If so, how much? Because if the card starts behaving like the 2nd card in a SLi/Crossfire setup, it's about 50-60% of it's usual.. (at least in performance gain... and I know that comparison is most likely unfair, but I'm not very computer savvy... this is my first build )

I'm still not entirely convinced it's the same... I've taken a close look at the PCI slots, and #2 and #3 are halfway-through pinned.... I've taken a picture of it to make it more clear: LINK TO PIC (the imglink didn't seem to work...)
