I'm using the stock cooler of the i7 4790k without any overclock and the cpu is at about 100 degrees while Prime 95, which makes me really worried. The computer also freezes occasionally during light use.

Solution
That temperature is very bad, you´re near the TjMax temp of that CPU so buy a decent cooler and try again. That temperature will decrease the life of your cpu very fast.

That temp is not normal at all, but prime95 stress the cpu beyond it´s limit, so monitor the temperature when gaming and see how hot is it in the real world, because no game will stress the cpu like prime95 does. If the temps are still very hot, try to install an aftermarket cooler.

The stock cooler will just barely cool your processor when it runs 100% on a normal task like rendering, video editing or high end gaming. Expect temperatures a bit over 80C.
As Samus says, running a stress test like prime is beyond normal usage.
What motherboard do you have?

I do actually have a H100i GTX but the pumped died a few days ago, so i am stuck with the stock cooler for now, the temps just worries me though. Even when the H100i GTX is on, it still is pretty loud (the fans) with idle temps nearly 40C

Replace the thermal paste...did you repaste when you changed coolers?? Clean off all the old thermal paste with a q tip and try again. Sounds like a classic paste issue. I have the same cpu with a hyper 212 evo cooler and with prime 95 i max out at 69c. Gaming is under 50c and idle is 23-26c

Very nice motherboard...

Yes, you could check that the cooler is fully inserted into the motherboard, but really you need something like a coolermaster hiper 212 air cooler on that chip

If you want to use the stock cooler while waiting for a better one to arrive in the post, just undervolt and underclock your CPU a bit.
For example mine will run 3.9GHz at 1.05Volts Vcore
3.9Ghz is not exactly slow ....
But if you drop your volts and speed a bit, it will generate a lot less heat
The volts makes the biggest difference

Thank for the advice, the cooler should be around by thursday as Corsair suggests. Not necessarily worth it to pick up a 212 evo. The thermal paste is also fine as well. It is some Noctua thermal paste and the stock cooler is fully inserted. The biggest concern for me now is that would that be a chip problem, which would be pretty troublesome

If you are using an h100i and idling around 40c, you have a thermal paste issue. Either too little or too much paste. You should not be idling anywhere near that temp on air, and definitely not on water. Just my two cents...if you are getting a new cpu cooler you are going to have to re paste anyway.
