Yes of course you can. you can change the settings of your browsers, download managers, bittorrent applications etc.. to save all files on any location you desire.

What are the applications you're using?

Im using google chrome and steam currently for downloading. I made a file for steam in the hardrive for games to be installed on and just did what you said, change the setting in google chrome. Is there a way to make it that the downloads that go onto the hard drive will show up under "this PC">Downloads or will i have to keep going to the hard drive for downloaded files?

No i dont think you can. Every folder that shows in "this pc" has the path "C:\Users\<your user name>" and thus every thing in there is on the C: drive.

you can create a desktop shortcut to the downloads folder that's on the D: drive. (just right click on the desktop > create new shortcut> navigate to folder.

similarly, you can create this shortcut right in the downloads folder. just click on the download folder under "this pc", and create shortcut there.

you can also add the downloads folder to your favorite list (that way it shows on the same panel as "this pc" right under the favorites list). just open the folder (download folder that's on D: for example) then right click on the golden star icon up on the left panel then chose the "Add current location to Favorites" option from the context menu.
